I know that the "Star Trek" comics are traditionally regarded as non-canon and always at risk of being contradicted by something you see on-screen, but there is an ongoing IDW comic series that basically assumes that many major events from TOS will still happen in the JJ-verse.
So, each issue is going to retell one TOS episode as it will happen in the JJ-verse, with more original stories to come later. I think that the movie writers are treating the comics as if they are canon and are working with them, because it has been officially said that the comics will slowly and quietly tie in to the next movie. Ongoing #1 retold "Where No Man Has Gone Before:"

Now in that comic, we already see differences. Elizabeth Dehner is never even there. Gary Mitchell and Lee Kelso are the backups for Sulu and Chekov (remember, Chekov wasn't there in WNMHGB and Sulu was an astrophysicist). Mitchell can apparently manifest lightning-like powers which he uses to zap Kirk, McCoy and Spock on more than one occasion.
And with Dehner gone, instead of her fighting with Mitchell, Mitchell briefly regains his sense of self (the "mutation" briefly wears off) and with his last ounce of sanity, begs Kirk to kill him, quickly, before he loses control again. Otherwise the comic more or less follows the plot of the TOS episode.
So if Benedict is playing Mitchell, they'll have to work him into or around the comic somehow. I guess that just makes it even more of a mystery who he'll be and what's going on.
I'm excited too but I'm kind of miffed that it's coming out next year, not this year. You see, ST09 came out right before I graduated from Berkeley so it was like an "early graduation present." Originally the sequel was to be ST12 (as well as the 12th "Trek" film), so it would have been a second graduation gift. Ah, well. >_<;
Now, on the other hand, for you as a new Trekkie to even know about Gary Mitchell - as almost nobody remembers the pilot episodes - is VERY impressive indeed. Kudos to you for that.
Oh McCoy. You will be whatever we damn well make you.
